Ispod broda crkve nalazi se mračna kripta sa grobnicama znamenitih ličnosti i sjajnim srebrnim kovčegom, nudeći tihi, opipljivi uvid u slojevitu prošlost grada.
Istaknuto: Ispod broda nalaze se katakombe u kojima se čuva oko 25.000 skeletnih ostataka, a i dalje se mogu videti složene lobanje i hodnici obloženi kostima koji podsećaju na šetnju sepia fotografijom iz prošlih vekova. U glavnoj kapeli bogato ukrašeni barokni oltar sija zlatom i srebrom, a grob konkvistadora Franciska Pizarra nalazi se pod izrezbarenim cedarom, gde miris pčelinjeg voska i tamjana lebdi u vazduhu.
